1999 Jeep Cherokee non start

I had a flat battery after jump starting it I ran it for half an hour and built the charge back to normal I then turned it off and went to restart it and the engine is turning over but will not start like the immobileiser is jammed on any clues?

Best thing to do is check for spark and fuel pressure when this is happening. That will almost pinpoint the issue
