So I got everything cleaned and put back together. Started it up and after letting it idle to temperature I went for a drive. It sounded a little better and smoother. The idle was a little higher in park and drive sitting around 800 rpm's. Most importantly the hesitation/stutter or whatever you might call it is gone. At least for now. I couldn’t get it to recreate the problem at all. So for now I guess everything is fixed and working normally again, lol. Thank you so much for all the replies and the direction!
