Can I upgrade or replace my standard 3.5 Duratec with a 3.5 EcoBoost?

It can be done, but I'll tell you this, get a donor vehicle because there will be tons of parts that don't interchange! One example is the wire harness and the PCM, those alone could be well over $2,000.00. Then the body control module, engine fuse box, mounts, exhaust, and on and on and on. Then when your done you'll need to reset the parameters on the passive anti theft system so that the other modules recognize the new modules that were introduced, otherwise it won't start. But yes it can be done!

Thank you. With that said do I have any less drastic options to boost HP? I want to pull a 4,000 lbs boat.

It should pull the boat just a little slow going uphills. I would avoid doing a large engine swap and just get the correct vehicle for the job. It will be a mess if you try to change engine out.

I agree with Ken! Even if you were able to swap engines, the chassis would take a beating! Get a vehicle that can easily take on this task and you will save yourself and your wallet from taking a beating!
