I have a 2000 Ford F150 with manual windows. Is the wiring in place in the truck so that I can replace the doors with the manual windows with doors with electric windows and just plug them into the wiring harness?

Call the ford dealer and ask? I wouldn't think the wiring would be there. I dont believe it's any manufacturer's standard practice. Not with the cost concerns.

Actually, I misunderstood your question? I thought you were gonna replace the guts not the whole door. But I think when you replace door you pull out existing wiring. I dont think there is a plug that allows you to remove door with wiring intact. This is america, no 1 makes things that easy?

Often all looms are intact but not used, just pull a trim and see if the harness is there, if not you will not easily be able to do a conversion.
