The part number for the actual part is just a catalog number that Mopar assigns to it. The flash part number is the software number that goes into the PCM from the scan tool. So technically speaking the flash part number is not an actual "part" number. It would be better called a software number.
Just like you can have different iPhone 10's with different ios numbers.
So you could check different Challengers and they will all have the same part number of the PCM but could have different software numbers depending on if they had all the updates completed. If a vehicle never had an update completed then it will have the same software number it was built with. If it gets updates the number will change.
The only exception to this is if they made an improvement to the PCM itself and then they will change the PCM part number to distinguish the difference. So it is possible to have cars with different PCM part numbers but only if the actual component is replaced with a later version.
No the WCM has no effect on the TCM. It only communicates with it via the bus network and tells it basic needed info but they don't control anything with each other.
