My truck stalls when idling at operating temperature?

If I'm driving it at operating temperature it runs like a charm except for the occasional backfire and flames. It had the top end rebuilt along with the manual fuel pump being replaced. The brake light is on and I was told it was a vacuum leak but couldn't find a bad vacuum.
