Security or wiring

My Mach 1 was put into storage while I was away on a job assignment.
A friend thought he would be helpful and removed the ignition and then lost it.
Someone else got to my car and they cut the battery cables out stole the battery and attempted to remove the sub-woofer from trunk that had been professionally installed. They also got both amps from behind the seats.
My problem is, I am thinking with the security system. I am not able to use my windshield wipers because when I have the fuse in the door beep alarm will not go off. Also, the overhead light also does not work anymore.
The key fob will not lock or unlock my car nor will it set the alarm. Only the dash light blinks. I had to buy a new ignition cylinder from AutoZone.
Tell me there is a way to save the patient?

Needs to be reprogrammed to the new key that you have or if you still have the original ignition switch take it to a locksmith and have new keys cut to it and program those in. That way all the other locks match and you do not have an oops of putting the wrong key in the ignition and doing damage if you try to turn it. For programming many shops can do it or a dealer or usually the faster and cheaper option is to have a locksmith do it. That is where you could have them make the new keys and program them in, probably for less than a dealer would charge to do the programming.
The flashing light is telling you the keys are not "valid". As for the rest, sounds like you need to go hunting for a thief.
