2000 Pontiac Grand Am overheating

Do you know if GM installed an in-line fuse between the cooling fans and relays?My 2000 pontiac grand am gt has been overheating because my fans aren't coming on when they are suppose to. I've replaced the coolant temp. Switch, thermostat, water pump, head gaskets, relays for the fans. The fans do work if I hot wire them. If I disconnect the coolant switch the PCM does turn the fans on but it sets off a code that will make the engine run rough as the switch controls the fuel injectors. So I'm wondering if the PCM needs to be reflashed as the car had been sitting for 2 years. I've also flushed the coolant system and bled the system when I started it up. Any ideas on my problem. There are no fuses in line. It sounds like you have replaced everything. The last thing is to reflash the PCM to see if that takes care of the issue.
