Hi,
Have you checked the transmission fluid level and condition? Also, are you getting any codes presently? Have you scanned the can bus? If not, if the fluid is full and clean, then check for transmission codes.

Also, (this just popped into my head) make sure the new axle is fully installed and not moving off the splines at the transmission when you shift. If possible, have a person watch how the new axle responds when you hear the noise. The more I think about it, this is more likely the cause. It may simply not be fully seated in the transmission.
