Can you tell us what the original ECU problem was please? Just so that we can get an idea if the rest of the vehicle didn't have a problem other than the ECU. As far as your question, if returning the old unit didn't put it back to the way it was it's more likely that you will need to have multiple modules re-flashed as the ECU looks at a few other modules for the security system and operation of the vehicle and putting an "empty" ECU in may have altered those as well because of that communication system. To tell if that may be the issue you will need to use a factory level scan tool connected to their network to verify the software and firmware of each module. Once that is done, if the issue was only in the modules, it should be repaired. Toyotas can be difficult due to the way the security systems work on them, I suspect that putting in the new ECU erased the key data, and the security system now recognizes none of the keys and the original ECU no longer matches the system because of that. What does the car do now when you try to start it? Nothing, starts and shuts down or something in between?
