On the starter there are two connections, one that I know is positive cable from battery, but the second one next to it I am unsure about. They are connected by a metal piece but not for power, just holding them together. I need to replace the positive cable but the second one and it both goes into a plastic like tube and god knows where. How do I replace the positive cable only if that is attached to it? I do not want to mess up and take all them other countless wires loose from the tube and mess the truck up.

I believe that battery cable end is most likely a molded plastic on that end. The smaller gauge wire comes from the starter relay. If you want to just replace the positive battery cable I do not see why you could not just cut the end of that positive battery cable down there at the starter and replace just that positive battery cable. Other than that you would also have to disconnect that small wire from the starter relay and install the entire cable/wire for both.
This is what they have as the part number 4163002.
