2003 Hyundai Santa Fe Pressure and Return line

I think the rack where the pressure line and return line goes has different size fittings correct? I hope I don't have them hooked up in reverse. The bottom I have the return hose and the top I have the pressure hose. Is this correct? Also how do I actually bleed the system? I have a milky looking fluid in it and the fluid is new. The whinning noise is very loud. Auto Zone said it will eventually go away but I find this hard to accept and a little embarrassing as well. The instructions brief as they were on the plastic bag that teh hoses came in simply said to take the two bolts off the plenium I guess it is calld on top of the pump where it is connected by a hose to the resovier and place it in a small container with PS fluid in it. Then turn the engine on and turn wheels in both directions. I am not sure how this would expel the bubbles

You were told correctly. Fluid flows through the rack and goes back to the reservoir endlessly and any air eventually goes into the reservoir too. Sometimes that air gets trapped for a while. Also, that milky fluid is milky because of the air in it. That will continue to circulate back into the rack until you give those bubbles time to disburse. That can take days.

Running the fluid into a container is severe over-kill. You have to be sure the reservoir doesn't run empty. If it does the pump will suck up air and you'll have exactly the same problem and you won't have solved anything.
