I have been working on my vehicle listed above XS. Just did wheel bearings, new brakes and rear struts. I also bought a new shifter linkage to take out the slop so my wife could drive it again. Last but not least at all, I bought a new neutral safety switch. I did some research and determined it was the reason the car was doing this choking/shuttering/bucking thing as I engaged the next gear. Turns out it didn't fix that problem, but it may have caused another.

As I was installing the new neutral switch, I didn't even notice the washer when I took the old one out and I installed the new one with no washer.
As I fired up the car for the first time in months to go test out the new parts I tried putting the car into first and I couldn't. In fact, I couldn't put it into any gear, clutch or no clutch. Even with car on and clutch in(disengaged), the only gear that would even grind was second. It's like the shifter would hit a brick wall. At one point I definitely, desperately was trying to force it way too hard into gear and may have messed something up in the transmission. For when went under the car to inspect then next day, I saw a washer laying on the trans, next to the neutral switch. Realizing it should be with the neutral switch I took out the switch again and put the washer on. I thought that couldn't be the problem with my transmission was a thin washer. Could it? Well, it turns out it was I got in the car, and it went into gear. All gears, running or not. So, before I test drove it, I replaced my shifter linkage. I took it for a test drive everything felt pretty good. Except for the dreadful scraping/grating noise I hear from my transmission/clutch area. Sounds like the front right of that area. It only makes the noise when the clutch makes its full engagement with gears 1st, 3rd, 4th, and 5th. It gets louder through the gears with the exceptions of 2nd and 4th. In 4th it's quiet. If it's there in 2nd I can't hear it.

So, I am wondering, what did I do to my drivetrain when trying to jam the car into gear while there was no washer on the safety switch. How did that little washer cause that problem and most important question do you think it's just a clutch issue or is it a transmission issue?

Also, I tried bleeding my clutch and now I have no pressure at all. The pedal has two solid positions now. Up and down.

Also, something that may help in diagnosis, when I was driving the car. When I would be idling in neutral with the clutch engaged I could clearly hear a bearing going out. Woo woo woo sound. Then when I press the pedal(disengaged) the clutch the bearing noise would go away and come back when engaged.

Thank you and please anything you can do to help me or at least give me a professional opinion on if I'm looking at clutch damage, transmission damage or both.

To me it sounds like the the input shaft bearing for the transmission is going out which can cause the hard shifting, not going into gear, and then suddenly working again. Do me favor and with the car in neutral start the engine and the noise should be there, then pressure the clutch pedal inward completely to see if the noise stops, if so then the transmission is going out. It sounds like you did this already.

Can you please shoot a quick video with your phone so I can hear the noise? That way I can tell for sure what's going on. You can upload it here with your response. We need to hear the noise so we know which direction to go to help you fix the car. It takes time to upload so please be patient.
