The best idea I have is that you crossed some wires or bent a pin on a connector and caused a short that affected the control unit. I attached a wiring diagram of the data control lines which are all a common color and go to a common connector but are pinned to different controls. Note that the control lines for the radio and the door locks are near each other. You could have bent a pin in a connector and caused a cross connection that is creating a mixed signal and causing the problem.
Check your connections for the sub woofer against the diagram, if you did not use the stock sub woofer leads, and check all the pins on each connector you disconnected. That is the best advice I can give you. Let me know how you wired your sub woofers if it is different, I assume it is as shown since you did not cut wires, but if not I will get you another wiring diagram and try to help you further.
