You need to replace it.
I don't see any likely connection between the intake job and the flyweel cracking. There are times that a car can make a shop look shady. Ask them if they actually saw the crack.
Sometimes however, a shop unwittingly makes a mistake such as raising the car on a lift that wasn't quite properly set up and bends something.
For example, one person brings the car in, and set up or starts to set up the rack, something interupts them and someone else assumes the rack is set and raises it. The job gets done that you brought it in for, they hear a noise that is assumed was there. Thinking they are doing you a favor by telling you about it, you get upset.
So, it is possible that they may have not actually cheked it, perhaps the shield that is at the converter is touching the flyweel and causing the ticking.
If you call the shop and in a nice and calm manner ask them if they "actually checked it" or explain how it honestly wasn't there and you aren't accusing them of wrong doing to see if maybe they could recheck their work and see.
