I turn it off and try to start it after a few minutes it will not completely turn over?

My car starts great, idles fine, drives wonderful. Once I turn it off and try to start it after a few minutes it will not completely turn over. It sounds rough and back fires out of the top of the engine. So I wait about an hour and go to start it up and it starts just fine. Fuel pump, bypassed the VAT, replaced catalytic converter, got new battery, new plugs and wires, tested coils they are okay. Help!

I have seen the high energy ignition module go out causing this issue, it will not set a code so it is difficult to diagnose but I have seen this problem in the shop. Here is how to change the ignition module out in the diagrams below. Check out the diagrams (Below). Let us know what happens and please upload pictures or videos of the problem.
