2003 Jaguar S-Type ReFlashing

I recently had Catylics changed on my 03 Jaguar S type. Now I having a problem in the mornings at first start and whenever its parked for more than 6 hours, it seem as if my car is idling low and as if it were going to stall. after driving the car for a while it drives normal. Can anyone tell me if they've ever seen this problem; and if so is reflashing the ECM the solution?

the 03 Jag has 2 issues with rough idle/hesitation (bogging down) .. one due to a computer update being needed (reflash) and one due to the injectors getting clogged .. the injectors need to be flushed through with cleaner for 20 minutes with a jag recommended flushing agent .. jaguar does this all the time !!
