If the "Battery" warning light is on, start with that. That means the charging system is not recharging the battery. System voltage will be low. Computers don't tolerate low voltage, and will start to do weird things, then they will shut down. We'll worry about the power windows later, if there is still another problem to be diagnosed.

The driver side window motor was replaced when it was going slow and making lots of noise. I replaced the motor and it worked fine for a few weeks. It then intermittently would not work. I replaced the motor again and after a few weeks it stop totally. I check the electircal and I got 12V at the motor leads when the up/down is pressed. If I unbolt or loosed the motor it starts working again. The motor seems to lockup with the lift mechanism (only notiched when fully up. What causes this? Do I need to repalce the actuator? If I do should I replace the actuator and motor as a set?

You probably need to check the glass adjustment here's how to adjust it:
WINDOW GLASS ADJUSTMENT - FRONT 1. Remove the front door trim panel and watershield. Refer to TRIM PANEL -- FRONT DOOR . 2. Partially lower the front door window glass to within three inches of the full up position. Fig. 51: Removing Front Door Trim Panel And Watershield Courtesy of FORD MOTOR CO. 3. Loosen the nut and washer assemblies. Fig. 52: Loosening Nut And Washer Assemblies Courtesy of FORD MOTOR CO. 4. Open the front door. 5. Gently pull the front door window glass fully rearward into the door top glass run. 6. Tighten the nut. Fig. 53: Tightening Nut Courtesy of FORD MOTOR CO. 7. Apply downward pressure on the window regulator equalizer arm bracket. 8. Tighten the nut. Fig. 54: Tightening Nut Courtesy of FORD MOTOR CO. 9. Cycle the front door window glass to make sure of correct operation. Readjust the height if necessary. 10. Install the front door trim panel and watershield. Refer to TRIM PANEL -- FRONT DOOR . NOTE: If the hole is a vertical slotted hole, make sure that the nut and washer assembly is positioned at the bottom of the slot before downward pressure is applied to the window regulator equalizer arm bracket.

If this doesnt help, you need to have it scanned by a Ford capable scan tool to check the FEM(front electronic module).

The window seems well aligned and rearward in the track. It rides up smoothly with no jarring and into the upper track with even spacing as it slides in to the upper track. Won't adjusting it just mess up the alignment?

Also, in step 9 you refer to "Readjust the height if necessary". Is this if the window does not go all the way into to upper track? Can it be set to go too high? How do I do this?

What makes the motor cut off when the window reaches fully up and fully down? Does it have anything to do with the height adjustment?

The height is by the downward pressure to the equalizer, this will apply spring pressure at the top part of upward travel to help the motor.

The driver side power window just stopped working suddenly and I see there is a fuse that controls it in the power relay box for this window. The problem is I can't open this box and there is very little room to try and see what I am doing when I am trying to find out how to open it.
