Why does the car shake during idle and intermittently runs badly?

I've been battling this issue for a solid minute. Car shakes during idle and sometimes drives like crap. Replaced MAF, EGR valve, eight spark plugs, throttle body was cleaned, fuel filter replaced, new thermostat, two new upstream o2 sensors, air filter.

Thermostat was because I got a code (forgot) that pointed to CHT Sensor. Google says replacing thermostat will fix the issue, and it did, No Check engine Light.

After all that, it still has a rough idle. Took it to mechanic, misfire on 5, 6, and 3. Replaced those coils, still shaking during idle.

I've got a nice OBD2 scanner coming, but I'm lost on what to do next. I guess my next thing is replacing all coils instead of those three. Any other advice?

I would remove all spark plug, and do a compression test is sounds like you may have a low cylinder. Here is a guide to help you also when you have the plugs out see if one or more look different:
