The computer needs to be scanned for the light that is on. Most nationallhy recognized parts stores will do it for free. As far as the pulsation and clunk, the clunk makes me believe a caliper is loose. As far as the pulsation, even new rotors can be warped, especially now when most everything is made of a cheaper grade steel and imported from other countries. Most people would be happy to pay a few more dollars and not have the problems, but that doesn't seem to be an option any longer. That is the only thing to cause the pulsation when brakes are applied, so I would take them back and try a new set of rotors.
I'm sure that isn't what you wanted to hear, but the is the reality of it.
