How to clear computer check engine light codes

After changing automatic transmission to a manual transmission in a 98 Isuzu Amigo pick up? Changed automatic transmission to a manual transmission and runs fine but cannot get registered until dash warning/check engine lights are cleared?

Yon have to use a scanner to clear the codes, disconnecting the battery wont do it.
