1999 Volkswagen flooding on passenger side floor

1999 Volkswagen 4 cyl Wheel Drive Type unknown Automatic 70,000 miles

this car was parked in a parking lot during a rain storm and afterwards there was 3 inches of water on the passenger side and back....what caused this and what do we do? The windows and moon roof were closed and the seats were not wet.
