My `03 Jetta 1st blew the fuse that is for the alternator, after replacing the bad fuse I noticed that the hot wire from the alt. To the battery was extremley hot, the rest of the positive wires that are fed out of the same fuse block are all handleable, I have already tested the atlernator and its charging fine at between 13 and 14 volts. I also took the same wire in question out of the vehicle to check for any areas where the sheeting may have been worn off but the wire is fine, I have traced the other wires in that same block looking for a grounded wire but was unsucessful in finding a grounded wire, why is that alternator wire getting so hot?

Not sure if you already figured this out, but I had the same problem with my 03 jetta a few years ago and it turned out to be a bad ground! There must have been a spike in voltage and it blew out the end of the battery cable. I couldnt see it until I took it off the the battery, then I just cut the bad copper off and reconnected it. It fixed the problem.

Good Luck
