1996 Volkswagen Jetta Runs rough a few minutes after engine

Car was running fine until drove it in very heavy rain. Started running rough. Ever since, it starts up fine--running smooth but after a few minutes starts running rough and starts spitting out water from the exhaust.
Changed the oil, checked the plugs---seem ok, a little bit of oil on them but not in the spark area.

Has the check engine light come on? As far as the water from the exhaust, could it be condensation from the exhaust system?

Yes the engine light is on.
As far as the condensation goes, when it starts up, as long as it is running smooth, the condensation is very normal. After 2-10 minutes, when it starts running rough, the amount of water goes up very noticeably to the point where you can see drops being spit out instead of the normal light condensation that slowly turns into droplets

Glad to help. As far as the water, could it be coolant? Have you had the computer scanned for trouble codes?
