I just bought this car a couple weeks ago and I wasn't aware of how you are supposed to lift the shift casing to put it into reverse and I don't know if I broke it or if it was already broken. But yeah, reverses in the spot at first and then reverse first second third fourth all work correctly but no 5th gear. Was originally thinking maybe the little piece at the top of transmission under shifter, but after looking online I'm not sure haven't tried anything yet. But where should I begin, or should I just take it to a shop on the Oregon coast and have no clue how much it would be to see mechanic around here. But am rather limited on funds.

Nine times out of ten it will be the shift cables or a bushing inside the shifter has fallen apart, here is how to take the unit apart and check the parts to see which ones are worn out. Check out the images (below). Please upload pictures or videos in your response of any problems so we can see what to help you with.

It was not in the linkage. So, I need a new used transmission I have been looking for one for a while now, and I'm wondering whether the one for the Rio regular will line up with the real five.

It should but to be sure look over the replacement unit to make sure they look the same. Here is how to remove the transaxle. You will need to remove the subframe so you will need a cradle engine hoist. Here is a video to help you, it is on a similar car, but the procedure is the same. I have instructions how to do the job on your car in the images below.

Check out the images (below). Please let us know what happens.
