While this is possible you would be better off finding a parts car with the correct engine and transmission to use as there are a lot of items that have to be changed over to make it work, not just bolting in a transmission.
The ECU is different the wiring harness is different the welded in dash support is different to allow for the clutch pedal and master cylinder. Then you need the full trans-axle with the correct drive axles as they are different than the automatics. The engine will need the crankshaft replaced as the manual uses a pilot bearing while the auto has a larger hole for the converter. There are also differences in the programming for the body modules as well as the dash itself being different.
If this is a 2.0L diesel it gets even harder as the gearing is different in those as well.
