Front End shakes when applying brakes only. Pads and master cylinder are pretty new. Is this something other than brakes?

Sounds like the rotors are warped-have it checked out

Machining or replacing brake rotors is recommended with each brake job:
* The new pads should have a perfectly flat crosshatched rotor surface to mate to.
* Old friction material leaves a transfer layer of its friction on the rotor. If not removed, that material can cause noise concerns when new linings are installed.
* Wear patterns are never perfect. Rust rings and grooves will act like sand paper to new pads.
