2001 Toyota 4Runner timing belt

I heard a slight wispy noise from the engine, I took it in to my personal mechanic and he said it was the timing belt, he suggested that I replace the water pump as well, in which I payed him to replace both. the sound continued as well as when I went 60mph, my truck started to shake and sound like it was missing, and then the engine light started blinking? what could be wrong? Thank you Lisa

blinking check engine light
is an indication of a misfire
as for replacing water pump with timing belt is a good idea
let them check or scan truck for codes
