2000 Toyota 4Runner Rough Engine Performance over 55 mph

My engine starts to vibrate slightly and make a loud humming noise when the car accelerates over 55 mph, and sounds as if I'm driving on corrugated pavement. If I let off the gas petal and coast, the problem disappears. The problem started 2,000 miles after I had the air flow sensor replaced. Does this sound like a fuel filter problem?

Is there any engine vibration in park and you bring up rpms to @ 2000? if no the problem maybe torque convertor. Try puttting in D3 keep out of overdrive see if noise goes away.
