1986 Toyota 4Runner missing

This is a new engine, it has 6500 miles on it, with a 90000 miles warranty. It's fuel injected. It started missing about 3000 miles ago. A mechanic has checked out everything obvious, such as plugs, wires, rotor and cap. He swears it is not an internal engine problem, because the missing has been a little intermittent, and doesn't seem to occur on acceleration at all. However, I replaced the O2 sensor and now it appears to be mssing very regularly: at 20mph in 2nd gear, 30 mph in 3rd, and 40 in 4th. It does well when I accelerate, and at idle, and at high speeds. I get very good mileage on the freeway.

The fuel pump has also been replaced, and the tank cleaned out.

Could it be a vacuum problem? If it is an internal engine problem, won't it show up on a compression check? I disconnected the O2 sensor a couple of times, and although the CEL light came on, it only stayed on for a a few miles and went off again. Doesn't that point to a computer problem?

Check the fuel pressure with and w/o the pressure regulator.

Misfires can be caused by worn or fouled spark plugs, a weak spark (weak coil, bad spark plug wire), loss of compression, vacuum leaks, anything that causes an unusually lean fuel mixture (lean misfire), an EGR valve that is stuck open, dirty fuel injectors, low fuel pressure, or even bad fuel.
