First, there is nothing specific to this problem in any manual, but I am going to try my best to help. Since the motor is electric and will not fully close the door, there has to be an adjustment issue. It has been years since I worked on one of these, so this is from memory. I am going to first provide the directions for sunroof motor replacement. Now, if I recall, once the motor is removed, there are four adjustment screws that you will need to adjust to make it close. If I recall, they are under the motor itself. Here are the directions for motor removal. The attached pictures correlate with the directions.

REMOVAL
1. Remove the overhead console.

2. Disconnect the sliding roof motor electrical connector.

3. Disconnect the sliding roof panel relay.

4. Remove the sliding roof motor control unit.
INSTALLATION

1. To install, reverse the removal procedure.

Once the motor is off, you should be able to access the four adjustment screws and close it. Please understand, this is from memory.
