1996 Subaru Legacy Security system

During the installation of a new timing belt, it was determined that the left cam pulley had jumped, so the belt was replaced and the timing was put back to spec but the car wouldn't start. In checkeing we found that there was no or little spark so a new crank sensor, new igniter were also installed resulting in great sprak but during the process, battery died, it was recharged, but now the car won't start.
We checked for fuel and spark they are okay but it still won't start. Will the dead battery cause an issue to the security system that prevents the car from starting even after the battery has been recharged?
