Starter went out and I left off the alternator wire off alternator to short out

Got new alternator put on and the wire back on the starter now I am in limp mode and CODE u0101 will not clear out

It sounds like you may have shorted out a fuse or to, I would would by checking all fuses in both the inside on the under hood fuse panel. Also, would check the TCM electrical connector which can get water damage, so remove the connector to check for corrosion

Code U0101 (Lost Communication With TCM)

Here are the amin fuse to check

#14 - Transmission Control (20A)
#28 - PCM/TCM power
#6 - Ignition/Run (feeds multiple modules)
