If you had a wire crossed (due to a bad diagram) then your Jeep would run really rough. Not just a slight hesitation, but major hesitation, shaking, skipping, and probably even backfiring.
What I would ask is what spark plugs and wires did you use? Often times, using plugs/wires that aren't stock will cause issues, as they have different spark strength than what the engine is designed for. So basically, always go with stock plugs. Split fire plugs and other "upgrades" usually don't help anything.
Also, just a tip, when changing spark plugs, only remove one plug wire at a time, so as to avoid confusion and potentially crossing the wires.
