Smoke exhaust and underneath the hood

Black smoke coming out of the exhaust and underneath the hood. there is a black cover over the engine and when you raise it up on the right side it makes a squeak noise or like a rattle noise when it is running and idling.

Black smoke is a sign of a very rich mixture. As it is coming out under the hood I would guess you also have an exhaust leak.

Is the engine stock or has it been modified at all?

The cover sounds like the engine cover. Moving it is probably causing it to hit the engine or other part and makes a sound due to engine vibration.
