You need to investigate transmission oil for level and quality first, any leaks from the transmission? Can you get a live data read or code check on the transmission? We do need some more information to try and isolate this problem.

I just got the car back home it was on the side of highway, but I have not seen any leaks. When I started it and put it in gear it did go kind of dogging a little at first but got a bit better. I was thinking something was wrong with transmission, but now I kind of think maybe it is a filter problem or the fuel pump. There was not any grinding or anything either. What is your opinion on it? I am hoping that is what is wrong with it.

Well, start with the engine tune if you feel that it is not transmission related. Do a fuel pressure test and replace the filter. Check for codes as well and post back what your findings are for further assistance.
