Setting Top Dead Center?

When I set top dead center, I know the dots on cam and crank are aligned at 6 and 12 and number one piston is all the way up. My question is, when number 1 piston is up. Is supposed to be flush with top of block or supposed to be down about an 1/8 or so? Engine is 5.3.

Here are how the timing marks should line up in the images below and yes, the #1 piston should be at the top, not down at all.
