Runs rough, stumbles and shudders while maintaining constant speed,

Car purchased 1-1/2 years ago with 18,000 miles. 30,540 now. Replaced all parts such as, shocks, ball joints, belts, tires, etc. Due to age. Car looks like it just came out of showroom. Never had a problem before until the transmission rebuild about 2 weeks ago. They advised me of it after they took it out for test drive. Put it on a scanner and found intermittent misses in cylinders 1, 2 and 4. Later a code scan pulled up a P1132 code.
Currently: Replaced O2 sensor (upstream- car has only two) all new spark plugs, changed out wires, and coils- no change. Mechanic took off plug wires and coils leaving in new plugs as there was no change whatsoever. Filled with fresh gas and used Sea Foam in first tank full.
Brought car to Ford dealership for expensive diagnostic as both myself and mechanic were stumped. Ford says: Change out both O2 sensors, and #1 Cyl. coil, then they wanted to (De carbonize) the engine for an insane amount of $$.
I then Replaced Fuel filter, and single coil to cylinder #1 Replaced downstream O2 sensor as advised and filled with fresh gas using another can of Sea Foam in tank.
Each time I made a mod. the car would run good for a few minutes then return to stuttering and rumbling on acceleration or while just maintaining speed. Pressing down to accelerate, the car would kick down and run fine. Runs rough at idle and worse when put into gear. Has not stalled yet though.
Can't/Won't deal with Ford and have no idea at this point where to go. Any ideas would be greatly appreciated as I am at my wits end.

rescan for codes and check fuel pressure with a gauge if you get a code of like 300-308 have the compression checked also check for a vacuum leak. clean throttle plate with choke cleaner and iac hole. fuel press should be 35-45 psi with key on engine off
