If you removed the caliper and bracket the rotor should come off. Sometimes the manufacturer will use small clips on the wheel studs to keep rotor on during assy. Process. You can cut these off, and you do not need to replace them.
The large center nut (30mm or so) with a cotter pin, holds the axle on and DO NOT remove it.
The rotor could simply be rusted on, try PB Blaster.
