I'm in the process of doing an engine swap on a 2.2 1995 sunfire with a 2.2 1996 sunfire engine. I'm concerned with a timing related issue regarding the crankshaft positioning cam 1995 Is it important to have the crankshaft positioning cam in the same position as the engine that came out of the car or will the computer in the car acknowledge the position of the cam from the crankshaft positioning sensor?

The bigger problem is that you are going from OBD-I to OBD-II. The ECM and probably most of the harness will have to be swapped from the donor car.
