Pats disabling injectors?

Battery died, 2002 F150 4-door crew cab......door was left adjar. Unhooked recharged. Hooked back up. Now won't start. Pats code 12. And is saying with a mucar v08 scan tool that only one key is programmed. Have tried to erase all keys and reprogram two keys... Still saying only one programmed. Theft light comes on and stays lit. Won't start

I noticed the question says 2001 F-150 in the heading but 2002 F-150 in the description. The exact year matters for the PATS diagnostics. Code 12 points toward a problem with the transceiver/communication side of the PATS system, rather than simply "the battery went dead and forgot the keys." I would try a hard system reboot, this video will show you how.
