PATS anti theft system

I had to replace my ignition on my SUV and went I went to start it my theft light is constantly flashing and my vehicle will turn over but not start! Is there anyway to disable the system or remove it completely?

I have attached a tutorial showing how to reset the security system. When you scroll down the page you will see the Ford section. Hope this helps and thanks for using 2CarPros.
