2001 Oldsmobile Alero 4 cyl Two Wheel Drive Automatic

i drove my car through high water and its sucked water in the intake so i took the spark plugs out got the water out changed the oil and the air filter now my car is shifting hard and at high rpms

Has the check engine light come on? It could be a speed sensor or a shift soleniod.
