Before I would allow them to replace the engine, I would contact the Audi Zone office for your area and demand some assistance since the vehicle was maintained by the book. If the work was done at a dealership, that is more power in your pocket.
As far as your question, it is hard to tell what actually happened to cause low compression in one of the cylinders. Low compression can only be the result of a few things; rings, valves, head gasket. Here is a link that discusses the possible issues:

Read through that link and it will discuss causes. Now, does that mean the engine needs replaced? Usually not. Especially on such a low mileage vehicle and one that was not abused.
Do me a favor, get the report from the dealership and let me know exactly what they said is the problem. I can then better guide you on ways of repair. Also, I have owned Audi vehicles for years. Never have I gotten less than 200,000 out of one. That is why I feel if you complain to an Audi rep, you will get assistance.
Honestly, I need to know about the compression loss in the one cylinder. If possible, let me know what compression for all four cylinders is. As far as the Electronic Power Control (EPC) issue, it controls many things.
