I need some advice on how to seal up the truck from leaking when it rains on one side

Which one do you have a truck or a car? Either way might want to remove the window frame and weather seals-and put some sealer the one that looks like a tar-check the auto parts store.

Now if you have holes-could you use putty and fiberglass- or piece of sheet metal and riveted-

Actually itis the trunk of the car that is leaking it has nothing to do with the window and there are no holes.

91-97 Sentras are known for that on the trunk-Find the hole and patch it up otherwise the spare tire compartment will rot out.
