Changed all plugs, coils, wire set, and injectors still a misfire.

Good evening.
Did you check the compression? I would start there first to be sure the engine can produce power.
The other issue could be a lifter or camshaft. The six liter was very well known for a failure of the lifters and camshaft. The valve barely moves and the cylinder will not work correctly.
The way to confirm is to remove the valve covers and run the engine and see if all the valves are moving equally.
Yeah, it came back fine and no not yet, but the first to gears kick but after that it runs smooth. Took it to see if anything is wrong with the transmission and it is in perfect shape.

Transmission does not cause an engine miss.
Still need the compression number to see what the actual reading.

Okay, that is low. If it is the same on all cylinders, then compression is not the issue.
I would pull the valve covers and watch the valves.

Maybe or the cam.
That is why it needs to be checked.
