I Will be in second gear and needing speed and every once in awhile at 5,000 rpm the car will have no power acts like as if I put it in neutral. I put the pedal to the floor and nothing, just idles. I put the clutch in and put it in neutral for a couple seconds and put it back in gear and it is fine. the engine light goes on and off every couple of days and it only has this problem if that light is on.

The Engine Computer detected a problem, set a diagnostic fault code, and turned the Check Engine light on to tell you. The place to start is by reading and recording the fault codes. Those will indicate the circuit or system that needs further diagnosis, or the unacceptable operating condition. The people at many auto parts stores will read those codes for you for free.
