How did you disable the anti-theft? If it is not done correctly you can have problems.

The pump relay is mounted on a bracket with three other relays behind the strut tower. The pump relay is the second one in from the engine side.

That yellow wire is what tells the Pass-lock system what key you have. Cutting it means the system no longer registers a key at all.

So doing the restart did no good. Should I splice it back together and try the reset again? Could you tell me the right way to do it? I saw that it only controlled anti-theft and you could go without it, it was supposed to work and once I find the relay. Is it true that if I put my finger on it and have someone turn the key if it clicks it good?

Before I even cut the yellow wire it would not start. I have put a different lock cylinder in it already.

The yellow wire sends a resistance value to the computer from the ignition cylinder.
You cutting the wire means the computer cannot read that value and shuts off the starting systems including the pump.

As the original did not work with the key I suspect the issue is not in the anti theft but in another part of the system. Reconnect the yellow wire then see if it does anything. Does the security light come on? I suspect it will as the new cylinder will have the wrong value. If it does try the reset you did the first time.
Is the check engine light on? If not the crank position sensor would be my first suspect, but not without testing it.
