While driving to work one day my transmission suddenly quit operating. No noises banging, crunching gears nothing. Upon inspection, my transmission fluid is really dark. My question is will the transmission ecu shut the transmission or transfer case down if it detects a problem? If so would it show if a diagnostic tool is hooked up?

transmission will not shut down altogether it would go into limp mode with restricted performance .. the car should be storing transmission fault codes .. not all generic scan tools can read transmission fault codes .. best to have a trans shop look at the vehicle and diagnose .. I suspect worn clutches or torque convertor !
