There is a knocking sound. I thought it needed oil but it did not go away, it does not seem like it wants to shift either.

You need to check the engine oil pressure with a mechanical gauge, we need to know if engine oil pressure is the problem or not. start here and report the readings, cold idle, hot idle and hot 1500 rpm's.
